How exactly is the over damage figured out when theres multiple die and a + damage modifier. Does the + damage modifier apply to each dice roll or to just the overall damage?

For instance, take the normal flail. 2d4+2.

If the damage is applied to the total from the rolls, we would have damage of 4-10. If its applied on each roll, the damage would be 6-12.

It's only applied to the final roll. You'll note in the '@' screen that this damage modifier can become much greater or lower through other influences (strength, dexterity, weapon skill, tactics, etc), and often makes the actual damage dice irrelevant.
Waldenbrook, the dwarven shopkeeper, mumbles: "I'd offer 9 gold pieces for yer dwarven child corpse."
